Although release notes indicate that v2.9 is for voodoo4/5, it's listed here as being for voodoo3 too:

And release notes for v2.5 say it's a beta.

Can I use 2.9 with my voodoo3 2000 or should I use v.2.5?

You can use the Amigamerlin 2.9 (https://www.3dfxzone.it/dir/3dfx/voodoo3/win9x.htm) for your Voodoo3 under Win9x.
